Shopify and QuickBooks Online: Connect Sales, Refunds and Payouts

To connect Shopify to QuickBooks Online, start with the Shopify Connector by QuickBooks and confirm the permissions and import settings available in your account. The connection needs to explain sales, refunds, fees and payouts together. Importing orders without a reconciliation plan can leave you with a second pile of records rather than cleaner books.

This guide is for a US small business choosing or reviewing an integration. It distinguishes a documented connector capability from the acceptance tests you should perform on your own store. It does not assume that a QuickBooks Desktop connector follows the same workflow.

Before you connect

  • List any app or manual process already recording Shopify activity.
  • Identify the last trading period your bookkeeper has reconciled.
  • Choose one owner for the initial import and review.
  • Record your Shopify store identity, payment providers and currencies.
  • Confirm which QuickBooks accounts should receive deposits, fees and adjustments.

A store's custom domain is not always the identity a connector asks for. Follow the provider's requested store name and grant access through the documented authorization flow. Store passwords do not belong in a spreadsheet or a shared setup note.

Set an import boundary before bringing in history

Choose a start date that separates activity already accounted for from activity the connector should add. Keep a written record of that boundary and the older workflow. If your previous importer still runs, switching on a new app can overlap its records even when both apps are individually working.

Do not delete reconciled history to make setup easier. Ask your bookkeeper how corrections should be handled and retain exports of the relevant source reports. The goal is a traceable change, with a clear answer to which process created each record.

Map products and accounts deliberately

Decide whether you need item-level detail or a simpler accounting representation. For product tracking, inspect SKUs and names before accepting suggested matches. Two similarly named products can be different variants; one renamed product can appear to be new. Write down which system is responsible for item identity.

Review mappings for payment deposits, fees, refunds and adjustments separately. Do not put every difference into a miscellaneous account just to force a payout to match. Your accountant should confirm the accounting treatment; this checklist helps surface the decisions the setup needs.

Start with a controlled period and inspect the review queue before approving a large import. Compare against Shopify's source reports, not only a dashboard total. A daily order total and a settlement covering another period can differ legitimately.

Why a payout is lower than sales

Illustrative example: $2,000 captured, $150 refunded and $60 deducted in fees gives $1,790 before other adjustments. Sales, refunds and fees should be explainable in the import, while the bank deposit should match the payout. Recording both the original sale and the deposit as fresh revenue is a duplicate-record warning.

If the amount still differs, check the payout period, payment gateways, unsettled activity, reserves and currency handling. Keep an exception list with record IDs. A connector cannot make an unresolved source discrepancy disappear.

Do not infer inventory behavior from an accounting connection. Verify the exact connector's current stock scope, direction and plan requirements before replacing your inventory process.

Can I leave automatic approval on immediately?
